Abstract This research was conducted to detecting morphological parameters which could be assist selection for stress tolerance and quality traits in sugarcane and detecting some molecular markers associated with drought tolerance in sugarcane using RAPD, SSR, ISSRand R-ISSR. The most important results could be summarized as follows:The eight sugarcane genotypes were screened for drought tolerance depending on five traits (i.e. stalk height, stalk diameter, stalk weight, leaf area and number of stalks /plant) and were divided into most drought tolerant genotypes which were Sp80-32-80, Co.997 and BOT-41, while the most sensitive were Co.775, F.153 and F161. However, genotypes G.84-47 and G.T.54-9 were moderate drought tolerant genotypes. Drought is the major abiotic stress that affect morphological parameters such as stalk length, stalk weight, stalk diameter, leaf area and number of stalks. All studied genotypes significantly affected by drought in both field and sandy culture experiments with a same trend and different responses.And the performances of studied genotypes revealed that RAPD, SSR, ISSR and R»-ISSR techniques are useful as marker assisted selection for drought tolerance in sugarcane. Positive and negative markers were obtained from used techniques, which could use as marker assisted selection for drought tolerance.
